After the death of his parents, a young Mirai Kakehashi is left in the care of his abusive relatives. The story follows the Kirihara brothers who from a young age were incarcerated in a secure scientific facility due to their supernatural powers, having escaped after the barrier that was preventing them malfunctions. The story also follows the Kuroki brothers who are trying to chase the Kirihara brothers.
Shuu Tsukiyama is a "ghoul": a creature who eats human flesh, and he likes to enjoy his meals to the fullest. One night, while relishing in the premeditated murder of his dinner, Shuu's much anticipated first bite is disturbed by a sudden flash of light.
The flash turns out to be from the camera of high schooler Chie Hori, who presents Shuu with the perfect picture capturing his true nature; the extremely clear shot of a bloody corpse and an overly excited Shuu threatens to expose his ghoul identity, thus Shuu needs to sort out this situation quickly.
After Shuu discovers that Chie attends the same high school as him and is even in the same class, the reason behind his feelings of obsession changes from self-preservation to morbid curiosity. As he grows closer to the absent-minded and extremely odd photographer, he challenges them both to learn more about each other's conflicting worlds; Shuu promises that Chie will come out of this experience with a photograph superior to the one she already has.

Roughly a year after his arrival at Mihama, Yuuji makes the unexpected decision to pursue promotion within CIRS. Meanwhile, back at the dorm, the girls find themselves unwittingly following along after Sachi and Makina restore the shredded rough draft of said documents.

Because Shinichi was able to prevent Migi from travelling further up into his brain, both beings retain their separate intellect and personality. As the duo encounter other Parasytes, they capitalize on their strange situation and gradually form a strong bond, working together to survive. This gives them an edge in battling other Parasytes who frequently attack the pair upon realization that Shinichi's human brain is still intact. Shinichi feels compelled to fight other Parasytes, who devour humans as food, while enlisting Migi's help.

The two meet when Kaiji chances to walk in front of Endoh’s car at a stop light, and thinking that he has found the answer to his prayers, Kaiji gets in the car with him. Freed of her responsibilities with the 501 Organization, Motoko Kusanagi must now learn how to take orders from Aramaki. Someone hacks the Logicomas, and Batou enlists the help of former army intelligence officer Ishikawa and former air artillery expert Borma. Kusanagi also seeks to enlist ace sniper Saito and undercover cop Paz into the new Public Security Section 9. The two groups rival each other in a case involving a man who receives false memories of a refugee transport operation.
WIXOSS is a card game that's popular with teenagers. Supposedly there exist "LRIG Cards," female character cards with wills of their own. Special girls can hear the voices of the LRIGs, and those who possess them are called Selectors. These Selectors have card battles in a dimension that other humans cannot access. It's said that whoever triumphs in these battles will have their wish granted. Ruko Kominato is the latest girl to find an LRIG card. She names her card Tama, and without any further explanation is thrown into her life as a Selector.
First two films are a compilation of the television series and the third film is an all-new story.Urobuchi Gen said that the third film's story coincidentally matches the lyrics to Kalafina's television ending theme song Magia if one examines them carefully.
